I want to replace the tuners on my guitar. The ones I like will have different holes. What Should I use to fill up the original holes when I replace the new tuners????

depends on how concerned you are about cosmetics. YOu could simpley do nothing. I've seen that many many times. Or, at the other extreme you can get some matching wood (likely mahogany) and craft slightly tapered plugs that can be driven ito the holes. Try to keep the grain orientation correct, and then refinish as necessary.

You could spend $3000 at a voilin restoration shop and still be able to discern the filled screw holes. I'm a fan of leaving the old holes alone as they actually look better to me without noxema.
Mostly you just leave them. A fill is easy but will almost always show. If it is a cheap box that you just want to make sure the holes don't get wet/gunked up etc. then just wet a round toothpick with some white/yellow glue and jam it in and let it dry. Then carefully shave it off with an exacto knife or razor blade. Don't break it off first or you may fracture below the surface. Then stain the end grain of the toothpick to match & re-finish with a dab of shelac or CA glue or lacquer or whatever is appropriate. This is the fix for Stripped out holes too.

Thanks for all your replies. I can't wait to replace the old tuners out. I am thinking just to leave the holes there & If they bother me, I will then get some toothpics.:)

I use stick shellac! I make unbound fretboards. I cut the tang of the fret at a slight angle, so that the slot shows its full length, then fill with stick shellac. Thism the edge shows nothing but the top of the fret. You can't tell what its even filled. I love the stuff. Takes finish really well too..
